The entirety of Tyrian/Tyrian 2000 soundtrack are my definite favorite. Depending on what MIDI sound card one would use at the era where DOS computers were still (largely) a thing, they can be quite pleasant to listen to or not so much. Sound cards that support OPL such as Adlib and RDosPlay are usually the best way to go, but I've listened to some exceptional renderings via Sound Blaster AWE series and one of Roland's sound cards.

Asteroid Dance Part 2 (On Adlib/SoundBlaster/RDosPlay) (On another MIDI soundcard which I have no info about)

NOTE: Some people typo between Asteroid Dance Part 1 and Asteroid Dance Part 2 often. These two samples are the same Asteroid Dance Part 2.

Adlib/SoundBlaster/RDosPlay
MIDI (Again, I have no data on what MIDI soundcard was used to record these songs. I' m sure they have better quality than your average MIDI330-based cards.)

Tyrian is one of those rare PC games with music that was actually composed for OPL rather than a Sound Canvas, so playing the music on anything sample-based is going to make it sound kinda bad.

There is another soundtrack in GS: TLA that I think many forget: Jenna's Battle Theme.

I never got around to finishing Chrono Trigger, but there is one theme in that game that I particularly enjoyed: Frog's Theme.

There's a lot of Pok?mon game music that I like too. I won't list some of the more widely known themes like Battle! Lance/Red and such, because even though many of the older (Gen I & II) themes are very awesome, everybody knows them already.

RSE
Champion Steven Stone. The bass in Steven's encounter theme is really badass.

DPPt has some of my favorite Pok?mon tunes:
Battle! Rival. Pretty childish-sounding theme, but I think it's well made.
Battle! Team Galactic Admin. Easily my favorite from DPPt. The buildup... the breakdown... the drums... and the aftermath... it's perfect.
Battle! Dialga/Palkia.
Champion Cynthia. If it wasn't for the Team Galactic Admin battle theme being so good, this would be my favorite.
Battle! Champion Cynthia. I really like the buildup and aftermath in her theme.

Sadly, I don't have quite as many favorites when it comes to BW and BW2. But here are some:
Unwavering Emotion. I tend to prefer battle or encounter themes over all other types of themes. But I can't overlook this theme.
The Equated Captives (Encounter! N) N is so cool!  :* His encounter theme is also pretty cool. And ominous.
Battle! N. His standard theme has a sense of foreboding about it. In lack of better wording. It's like noticing that your spaceship is heading toward an event horizon fast.
Decisive Battle! N. A feel of urgency. If his standard theme would describe heading toward the event horizon, this theme describes passing it.

The Pok?mon Myster Dungeon series, while not played as the traditional Pok?mon games, houses some true gems. I am thinking specifically about Explorers of Time/Darkness however, since those are the only ones I've played. I am only going to list three closely related pieces however.
Don't ever forget.... This is what truly starts the emotional roller-coaster, the ending of the main story.
Have to get home.... Your poor partner is probably still in shock from what just happened.
Farther away.... Your partner is on the rainbow stoneship. Reality hits like a freight train, your partner is starting to process the recent events.

Has anyone ever mentioned Kirby OST? (old games not the wannabe new ones ((but triple deluxe wasn't so bad))) That's probably the only game that I'd choose it's soundtrack over touhou.
I just find every song catchy and genius.
In fact, Kirby games are the only games that I would actually go to the menu screen and go to music to listen to the soundtrack.

In fact, a song in Kirby 64 actually made me cry as a kid.
Kirby had best composer/composers.

I'm glad to see so many games that i played here, especially Chrono Cross, Trigger, Ace Combat, Golden Sun and FE.
However i'm kinda sad no one said anything about Advance Wars here, the themes of the COs are great IMO, my favorites ones being Max, Colin, Jess, Drake (Not to be confused with our Drake), Kanbei and Sensei's.

It's been a while since I've played or listened to it, but just off the top of my head...

Asgore's theme
And one of the biggest ear worm of all, Death by Glamour. The space jam mix is unfairly catchy.
And speaking of songs that have catchy space jam mixes, *cough*afgr*cough*, and though I've only played the demo from back before the full game was released, Parity, Rin's theme from Katawa Shoujo. The demo version of which reminded me a lot of the break the targets theme from melee.
