Stage 2 - IDK too, so I guess pretty meadows leading to a mountain (entire stage)
I suppose "rising to heaven" can mean a mountain too, if that's what Rou was going for. Might have to factor in the magicalness of the theme.
Stage 3 - Mountain (stage portion), Temple front (boss)
I'm not sure if an actual mountain fits a stage 3. Maybe something like MoF stage 3.
Stage 4 - Temple 1F (stage portion and mid-boss), Temple 2F (boss)
My visualization of "temple" doesn't really fit I'M A PIRATE PEW PEW but if someone has any ideas in regards to exactly what it'll look like, then...
Stage 5 - Temple 3F (entire stage)
I sense amazing. SA Stage 4 + A-F style, maybe?
Stage Final - Inner Temple (damn, this thing must be pretty big) (entire stage)

EX and PH seems to be still being thought upon. I don't really have any ideas, either. Having PH in the Lecture Room could prove to be pretty otherworldly, though.

I also have an idea for some of Stage 6's theme. A music box starts up, it gradually gets slower and out of tune as a grandfather clock starts ticking louder and louder, then it chimes (bells). The music starts playing and the clock chimes eleven more times until the boss is reached, then it cuts to silence while the dialogue runs through.

Yeah, I'm thinking start off with a single tune that repeats in different iterations and another melody jumps in after a while. The music changes a bit when you fight Mode and Nobu, then after the above idea starts. The music that joins in after that is a more pumped-up version of the first tune.

While the magicalness of it is important, I can't really visualize the resurrection of Rin Satsuki going on atop the sky, which is the consequence of having Stage 2 lead to some sort of 'heaven' without somehow backtracking into the ground.

I can see where you're coming from. Although the waterfall might not be fitting for the boss, the autumn/red/orange scenery really fits the theme for this one, IMO. For the stage setting, I was imagining more of a PCB Stage 5 on the aforementioned scenery.

Actually, an alternative would be instead of making it a gigantic, genuine temple, make it so that it is nothing of the sort in the inside. Where I'm going is that Moerin could use her powers to create some sort of distortion of the space inside the temple, so that the scenery can be changed into whatever fits the appropriate stages. If possible, Stage 4's background should constantly change as you go through the stage, ending with whatever setting fits for the pirate. For Stage 5, either continue the shifting sceneries, or pull off long corridors a la IN Stage 6 or SA Stage 4 in A-F's style, or a combination of both, if you want. Stage 6 is still fuzzy right now, but I'm imagining the final boss fight to be inside a gigantic room in light blue colors or some sort.
