Ok, after hours of googling, I would love it if someone could tell me how I can do this. I'd prefer FLAC, but mp3 is fine. Bonus points if it works on Linux, but I've got a VM with windows in it, so it should be fine if it's a windows app.

There's
shntool
, which apparently has Linux and Windows versions available. It's a command line tool, I haven't tried it yet, so YMMV.
