The collective theory I'm seeing around the tumblrs is/seems to be:

Caliborn taking over the narrative and retconning everything is the cause for the gaps in everyone's memories. John is gone because Caliborn apparently attacked him via the narrative and killed him. However, if Rose says that he's safe, he probably did what he did the last time he was attacked: Turned into wind/air/whatever, and apparently retreated from there.

He probably knew that Karkat and Kanaya were both on LoFaF before everyone lost their memories of what happened, but since he shouldn't technically "know" it yet, he rationalizes it somehow.
